This is a quiiiiick summary, somwhat edited for your reading pleasure. Be forewarned, some of the ideas have changed but will be edited in time.
Some of you might even remember these from my random pangs of inspiration back in the day.

This is a MAJOR spoiler in the relationship of my characters. XD For your viewing pleasure. It was a pretty dark and stormy night, even for Pallet Town. Just a few days ago, a terrible hurricane had collided against Cinnabar. Good thing the Volcano didn't react or anything... People believed the aftermath of that disaster was to hit Pallet Town.
Kids, being kids, didn't pay attention to the weather. Nine-year-old Keiichi and five-year-old Satoshi were playing outside when the storm began. Frightened, both immediately headed home. However, the older had this bad feeling about something entering the town. Being as dense as he was back then, Keiichi followed his heightened senses toward the northern entrance to the town.
There he found a little girl, one about two years younger by the looks of things.
She suddenly latched onto him muttering, “ It’s too dark and cold, and the wind won’t stop trying to catch me again. Please, it’s too dark, too dark…” she cried at the mere thought of him prying her away. “Don’t let the wind… Yami, yami, yami…” Keiichi, having the heart just as large as Satoshi's, brought her home.
The next day, Keiichi found her by the southern edge of the town. The plain white dress she wore fluttered around her form as the breeze played with the flowing locks of raven-colored hair. The girl merely stood at the edge, watching the sun rise over the waves. At the crack of a twig, the female slowly turned around, golden irises flashing amber for a split second. Her hair still fluttered, and those eyes merely stared right trough the boy to his soul. After a few moments, she spoke and turned back around.
"I'm Kiseki. A pleasure to make your acquaintance, Keiichi."
Funny thing. He never told her his name. [/center]

Second part of major spoiler ~*~ So the moments turned into days and the days into months, and they actually did become friends. Kiseki would always show him how she would manipulate the DNA of certain things. They’d pool their ideas together, and it was on that day years ago that the first Rogue was created…
“Are you sure it’s all right to do this?” Fifteen-year-old Keiichi questioned. He had his little brother, Nick, holding his hand. The child was only five, yet his innocent blue eyes held wisdom beyond his years (just like Keiichi). “I mean, this is a Pokémon, a living creature. Plants didn’t have lives, but these do.” He had a unsure expression as the girl continued to mix chemicals together.
“Keiichi, it’s you who said you wanted a better world, right?” There was a nod from the older male, and Nick just giggled. “The first thing to we should do is take care of the Pokémon. After all, they ARE the ones who created and inhabit this whole earth,” Kiseki explicated, taking two more test tubes and examining the contents. With a careful hand the girl poured a drop of blue liquid into the tube with yellow. Smoke bubbled up from the latter, fogging up her goggles. “I’m almost done with the prototype. Go catch me a Pidgey or something, will you? I need to test it.”
“I don’t see how this is going to--”
“Just do it, Keiichi-chan. Or wait… You know what? I’ll get one myself. Just make sure Nick doesn’t touch anything, all right?” With a smile, the thirteen-year-old scientist practically skipped to Route 1. Keiichi just sat down in the girl’s place, sighing loudly.
All Keiichi wanted to do was change the world for the better. He didn’t want to change the thoughts of living things. So maybe Keiichi had a dream about controlling his own batch of powerful Pokémon. Perhaps the boy had a vision containing the fact that he wanted to ‘take over the world’. But that was back when he was naïve fool! All little children had that dream at least once, right? I mean, think of all that power… Keiichi shook his head to rid himself of the thoughts. Oddly enough, the first and only time he had that exact dream was the night that Kiseki came…
He was ushered out of his thoughts by someone humming. Making sure his brother wasn’t doing anything bad, Keiichi looked at the outlet of the town. Kiseki was carrying a small Pokémon, specifically a Togepi. Weren’t they supposed to be rare?
“Keichii-chan! Look what I found!” The poor creature looked close to crying, its eyes watering. “Pri….” the egg-Pokémon said pitifully. “It’s the perfect subject for the experiment!”
The boy’s eyes widened, “But Ki-Kiseki! It’s only a baby!”
“… So?”
“You can’t do this!” He pleaded, snatching the Togepi away from the girl. He little thing sniffed and buried its head in the boy’s chest. He patted the egg with a tanned hand, glaring at the other teenager. “You should be ashamed of yourself, Kiseki.” The said girl put on her best puppy-dog look.
“B-but Keiichi-chan, you said this is what you wanted!”
Crimson eyes widened in disbelief, “I never said such a thing! If you want to perform your sick experiment, don’t do it in front of me. C’mon, Nick. We’re leaving.” He grabbed the younger boy by the wrist and began to tug him away.
“Keiichi-chan, wa--” Kiseki grabbed onto the end of his shirt, causing the male to fall backwards, taking Nick and the Togepi with him.
CRASH.
The different flasks and test tubes set up in the grass were broken, and different fumes filled the air. Keiichi began coughing violently, his knees buckling. He turned his head to the side to find his younger brother and the egg Pokémon passed out on the grass. He only assumed that he was next. The teen felt his body tense up, tip over, and fall next to the other boy’s.
A small cackle filled the air, and a figure stood over him. “This is what you wanted, Keiichi-chan! You wanted to be all-powerful. Now you have your wish.” The male groggily heard the clang of one glass tube. He opened (wait, he’d closed them?) his crimson eyes, both clouded with drowsiness. Keiichi’s head was lifted up from the ground softly. Whoever was in front of him held a test tube with a purple substance.
Slowly, the material was poured down the boy’s throat. Keiichi tried to cough it up, but that was to no avail. Someone’s hand was massaging his neck, and that made him swallow it all. “Too bad you won’t remember this moment, Sakurai, Keiichi. At least not until I WANT you to.”
This didn't sound like anyone he knew... The voice was so hard, so full of malice. But why... Why did it sound so familiar?
"You're so stupid, Keiichi. Well, you're more dense than I thought. You should have listened to little Kiseki when she said she was an omen. I am the omen. I am what caused that hurricane all those years ago. And now I'll be able to put my plan forward."
As she leant forward, golden -- no, amber -- irises held a waterfall of emotion. Those were the same eyes that had looked at him that first sunrise. Keiichi’s eyes slipped shut, and he fell into unconsciousness as the girl placed a feather-light peck on his lips.
“My first Rogue.”
